Do Field qPCR Samples Need Duplicates or Triplicates?

Running every reaction three times is not a universal requirement for industrial monitoring. Equally, an internal quality standard does not remove every reason to repeat a measurement. Match the repeat to the uncertainty you need to resolve.

Four repeats answer four different questions

Choose the level at which variation needs to be tested
Repeat typeWhat is repeated? What it can reveal
qPCR technical replicateAnother reaction from the same extractReaction setup variability and inconsistent detection at low target amounts
Extraction replicateA separately processed aliquotPreparation variability within the sampled material
Independent field replicateAnother collection at the defined pointCollection and local sample variability
Spatial or temporal repeatA different area or sampling timeVariation across the asset or operating cycle

Three reactions from one extract are not three independent samples of a pipeline. If one scoop missed the biofilm-rich layer, repeating its extract cannot recover the missing information.

When a routine single-reaction workflow can make sense

A validated routine program may use one reaction per target and sample, supported by sample-specific internal-standard checks, run controls and explicit repeat criteria. MICBUSTERS technical guidance describes this as a practical commercial approach. Its suitability depends on the measurement objective, validation and required confidence.

For an established trend well within the quantitative range, representative collection and consistent preparation may contribute more value than automatically filling three wells from the same extract. Retain enough extract for follow-up and apply the predefined quality rules.

When extra reactions are useful

Additional reactions are useful when detection is inconsistent near the method limit, when a curve is unusual, when a result conflicts with the controls, or when the assay is being verified. Replication is also important during calibration and precision studies. MIQE 2.0 emphasizes transparent reporting of replicate design and the validated quantitative range.

Low-copy material can distribute unevenly among aliquots. One positive and one negative reaction near the detection limit need careful interpretation; averaging the Cq values or simply choosing the positive value can hide the uncertainty. Follow the approved detection and reporting rule.

When another extraction or sample is better

If recovery fails, a new reaction from the same extract may reproduce the problem. A repeat extraction or a qualified cleanup can be more informative. If the material is visibly heterogeneous, separately prepared subsamples help show whether the result depends on which fragment entered the tube.

For a localized corrosion investigation, document and sample distinct surface conditions. Keep material from a clean area, the deposit edge and a damaged interface separate where that distinction answers the question. A convenient composite can obscure an important localized signal.

Write the repeat rule before the campaign

Specify routine replication, triggers for additional testing, how discrepant results are reported and which controls invalidate a run. Define how limited sample material is reserved between primary testing and follow-up. This avoids using a different rule only after seeing an inconvenient result.

MICBUSTERS can help design a proportionate plan for your sample numbers and decision. A repeat should answer a question, whether that question is analytical precision or whether a deposit is representative.

Frequently asked questions

Are triplicates mandatory for every field qPCR sample?

No universal rule applies to every industrial program. Use the validated method and the confidence required for the intended decision.

Does a passing internal standard make independent sampling unnecessary?

No. A standard cannot measure spatial heterogeneity or prove that the collected sample represents the affected surface.
