Which Controls Are Required for Defensible Field qPCR?

The strongest field result is the one whose sampling, extraction, amplification and reporting checks can be reconstructed later. An internal standard is valuable, but no single control covers every failure mode.

Direct answer

Use a small, complementary set of controls

For routine targeted MIC qPCR, include contamination checks from sampling to PCR, a target-positive run control, and a sample-specific extraction/inhibition check. Record the sample denominator and the applicable detection and quantification limits. Add independent sample or extraction replicates when heterogeneity or decision stakes justify them.

The field qPCR control checklist

ControlWhat it testsIf it fails
Field-handling blank (swab, water or sampling kit)Contamination introduced when a clean item is opened and handled at the sampling point.Investigate handling, location and nearby low-positive samples; do not subtract it automatically.
Extraction blankDNA contamination from tubes, reagents, workspace and the isolation workflow.Review extraction batch and affected targets before releasing low positives.
No-template control (NTC)Contamination in reaction setup or assay reagents.Investigate the run; a target-positive NTC undermines calls at that target.
Target-positive controlAssay reagents, instrument and amplification can detect a known target.Do not interpret sample non-detects for that assay until the run is resolved.
Per-sample internal process standard, added before extractionThe combined path through isolation and amplification in that sample.Withhold or flag the target result under the validated acceptance rule; diagnose extraction loss versus inhibition.
Post-extraction spike or dilution check when indicatedWhether the final extract suppresses amplification.Re-purify, use a qualified dilution or investigate another extraction method; update limits.
Independent field or extraction replicate when indicatedSampling or isolation variation beyond repeat PCR wells.Investigate uneven solids, swab area, preservation and subsampling before averaging.

For a water series, plan blanks at sensible sampling and batch intervals. For a swabbed coupon or pig receiver, collect a field blank under similar handling. Keep positive-control material away from the sample preparation area. Document criteria for a positive curve and blank investigation before seeing the data, in line with MIQE 2.0 reporting principles. See the MIC swab field guide and pig-debris sampling guide.

Do field samples have to be run in duplicate or triplicate?

Not every routine sample needs duplicate or triplicate full workflows. The MICBUSTERS internal quality standard evaluates each processed sample against a defined quality threshold, making single-sample routine surveillance practical. That does not mean a control replaces independent replication when the sample is heterogeneous or a decision depends on a small change.

Repeat typeWhat it tells youPractical use
Two qPCR wells from one extractReaction-level precision and low-copy variability.Useful near the detection limit, when a curve is unexpected or in method validation.
Separate DNA isolations from one homogenised sampleAdded extraction variation.Useful for inhibitor-prone water or a changed extraction protocol.
Independent swabs or deposit subsamplesSampling and material heterogeneity.Especially valuable for patchy biofilm, scale, pig debris and high-consequence comparisons.

Choose acceptance criteria for each repeat level and concentration range. A neat pair of qPCR wells from one tube does not prove that the whole pipeline or coupon was represented. See accuracy and replicate spread.

How to decide what a failed control means

  1. Separate run failure from sample failure. A failed positive control may invalidate the assay run; an abnormal internal standard may affect one matrix sample while other samples remain acceptable.
  2. Review the curve and raw data. Unusual baseline, a late weak trace or an interrupted run needs the method’s established call criteria. A saved partial instrument file does not itself make an incomplete run reportable.
  3. Investigate contamination. An NTC or blank positive is not automatically “fixed” by subtracting its copy number from the samples. Identify the affected stage and whether near-limit positives can still be defended.
  4. Re-test from retained material when appropriate. If a reaction or power failure occurred, use unused extract and new target tubes under the SOP. If isolation or preservation failed, a fresh extraction or recollection may be needed.

A pre-extraction internal standard is the cornerstone of the MICBUSTERS sample-quality check. With an adapted third-party purification kit, use Manual Internal Standard MIB-050 at its validated addition step. The control checks combined recovery and inhibition, so a separate post-extraction spike can be useful if the cause must be localised. Read qPCR inhibition troubleshooting.

Minimum information a customer should see

  • Sample ID, asset location, matrix, sampling date and any recent pigging or biocide treatment.
  • Exact qPCR target and assay version; sampled water volume, surface area or solid mass.
  • Result status and unit: quantified, detected below LOQ, non-detect with its limit, or rejected.
  • Field and extraction blank status, NTC, target-positive control, internal-standard acceptance and any repeats or deviations.
  • Method and sample-specific LOD/LOQ or reporting limit, especially after dilution or poor recovery.

Keep the quality result linked to each sample. A list of gene-copy numbers without matrix, denominator, blanks and internal controls is hard to defend in an integrity discussion. Our reporting-limit guide explains the certificate result symbols.

Frequently asked questions

Can an internal standard replace all blanks?

No. It mainly checks the sample-specific processing and amplification pathway. Blanks test contamination introduced at different stages.

Are triplicates always better than one controlled field sample?

They answer a different question. Replication improves precision estimates and exposes heterogeneity, but cannot rescue a poorly chosen sampling point. Select repeats based on material and decision.
