Using Portable qPCR on Filters, Deposits, Biofilms and Small Swabs

MIC-relevant material is often attached to a surface or trapped in a deposit. MICBUSTERS portable qPCR can support these sample types through an appropriate preparation procedure. The sample amount and reporting basis need as much attention as the assay.

Collect the material that answers the corrosion question

Water is accessible and useful for system monitoring. A swab, coupon biofilm or deposit can add evidence closer to the surface process. Choose the matrix deliberately and retain photographs and location notes. Do not interpret a low water result as proof that an attached population is absent.

For filters, record the original volume filtered and whether the entire membrane or a defined fraction is processed. For swabs, record the sampled area or state clearly that the result is per complete swab. For solids, record the mass and whether the basis is wet or dry material.

There is no universal minimum sample volume

The useful minimum depends on biomass, heterogeneity, the extraction input, recovery, elution volume and the volume placed in the PCR. A tiny visible sample can contain abundant target DNA, while a larger water aliquot can contain very little. Volume alone cannot guarantee a reliable negative or a low quantification limit.

Ask MICBUSTERS for the validated sample input and buffer volume for the particular collection kit. Adding more buffer can make a swab easier to handle but also dilutes its material. Reducing buffer arbitrarily can interfere with extraction or preservation. Use the specified ratio rather than inventing a smaller-volume procedure at the sampling point.

Handle deposits as heterogeneous material

MICBUSTERS technical guidance describes using MICBUSTERS DESS preservation fluid in a matrix-specific procedure to wash or rinse microorganisms from solids. A rinse result represents material recovered by that procedure; it is not automatically a complete extraction of every organism embedded in a mineral particle.

Distinguish a whole-deposit preparation from a wash fraction and document which was analyzed. Consider separate subsamples of visibly different layers. Keep dedicated material for mineralogy, chemistry or microscopy when those tests form part of the investigation.

Use the complete swab procedure

MICBUSTERS swab sampling can include dry surfaces when the supplied procedure is followed. Transfer the swab to its specified buffer and record collection and stabilization times. A preserved DNA swab is a molecular sample; it should not be assumed suitable for later viability or activity testing.

A smaller sampled area changes the denominator. If one round covers 100 cm² and another covers an irregular inaccessible patch, reporting both as copies per swab does not make them equivalent. Retain the geometry and access limitations in the report.

Choose an extraction suited to the material

Heavy oil, wax and pig debris can require adapted preparation beyond a standard water workflow. Qualify the method using representative material and check recovery and inhibition. More input is not always better: it can add inhibitors along with biomass.

Build the sampling plan with MICBUSTERS before shutdown or pig receipt. A brief discussion of the expected material can prevent an entire campaign from producing samples that are difficult to interpret.

Frequently asked questions

Can I test one very small swab?

Possibly, using the approved preparation. The expected sensitivity depends on the recovered target and effective input, so a universal minimum volume cannot be promised.

Can deposits and water be compared directly?

Only with a justified common basis. Copies per gram, per swab and per mL describe different sample quantities.
